The Research Scientific Director, Head of Automated Small Molecule Synthesis, plays a critical leadership role within Takeda's R&D division based in Cambridge, MA. This full-time Director-level position is a cornerstone of the Digital Discovery & Development Engine, an initiative aimed at revolutionizing small molecule discovery through automation and artificial intelligence. The individual in this role will spearhead Takeda’s Discovery Automation & Robotics (DAR) efforts by designing and implementing highly efficient, AI-integrated Design–Make–Test–Analyze (DMTA) cycles that accelerate small molecule synthesis and testing processes. They will lead the development and deployment of fully automated robotic platforms that enable rapid and reliable generation of compound sets, thus expediting decision-making across the company’s discovery portfolio.

This role requires close collaboration with cross-disciplinary teams including medicinal chemistry, in-vitro pharmacology, drug metabolism and pharmacokinetics (DMPK), data science, artificial intelligence, computational chemistry, and automation engineering. The Research Scientific Director will integrate retrosynthetic planning, route design, and chemical reaction miniaturization to deliver innovative solutions that improve throughput, reduce cycle times, and enhance the quality of outcomes. As a change champion, this leader will promote digital-first methodologies and automated approaches, advancing Takeda’s vision of a Lab of the Future.

Key responsibilities include defining automation strategies aligned with organizational goals, prioritizing investments in equipment and software, designing end-to-end automated workflows for synthesis and purification, ensuring reproducibility and traceability, and integrating advanced technologies such as liquid-handling robotics, continuous flow chemistry, and smart reactors. The position also involves driving reliability engineering, preventive maintenance, laboratory safety, compliance, and overseeing change control and risk management processes. The successful candidate will engage externally through patents, publications, and conference participation, contributing to the broader scientific community while fostering internal data governance to support continuous learning within Takeda’s discovery portfolio.

The position requires a highly experienced professional with a Ph.D. in Organic or Medicinal Chemistry (or related field) and a minimum of 10 years' experience, or equivalent experience with an M.S. or B.S. degree in pharmaceutical or biotech R&D. The ideal candidate possesses deep medicinal chemistry expertise, proficiency with automated synthesis platforms, and proven leadership in managing cross-functional R&D teams. Exceptional communication skills and the ability to influence senior leaders are essential, as is a track record of driving transformative change in complex, global research environments.

  • Deep medicinal chemistry knowledge including SAR SBDD cheminformatics and ADME/PK data interpretation
  • 10+ years building and scaling lab or chemical process automation and 5+ years leading cross-functional R&D teams
  • Proficiency with automated synthesis platforms including robotic reaction screening parallel synthesis and purification systems
  • Experience with AI-driven DMTA and autonomous design-make loops and experiment planners
  • Familiarity with scheduling software LIMS/ELN and data pipeline tools used in automated labs
  • Strong leadership managing and developing scientific teams at senior scientist/principal scientist level
  • Exceptional written and verbal communication with ability to influence at the Executive Director and VP levels
  • Demonstrated ability to drive change and transformation in complex global R&D organizations

Job Duties

  • Define and execute the automation strategy for small-molecule synthesis aligning platform capabilities with discovery and development goals
  • Prioritize and sequence automation investments in equipment software and talent
  • Promote adoption of digital-first and automated approaches across research community
  • Establish a closed-loop DMTA vision integrating robotics digital data capture and AI/ML to boost synthesis throughput and reduce cycle times
  • Design end-to-end automated workflows for reaction scouting parallel synthesis scale-out and purification ensuring reproducibility and traceability
  • Standardize method libraries and digital SOPs covering reaction templates purification methods and analytical routines
  • Continuously evaluate and integrate new technologies such as liquid-handling robotics continuous flow microreactors smart reactors and generative chemistry tools
  • Accelerate DMTA cycles through high-throughput experimentation parallel synthesis arrays flow chemistry and automated purification integrated with ELN/LIMS and scheduling/orchestration systems
  • Establish and refine fully integrated workflows encompassing compound design purification QC data capture analysis and sample preparation
  • Define track and report KPIs such as workflow efficiency data accessibility and cycle time improvements
  • Encourage method innovation including novel reaction classes on automation greener conditions and continuous processing
  • Drive reliability engineering preventive maintenance and improvements including EHS machine safety and cybersecurity integration
  • Ensure up-time with scheduled maintenance spares management incident handling and corrective action
  • Scale workflows from prototype to routine maintaining lab safety and compliance for automated operations
  • Oversee change control validation risk assessment and conduct drills and post-mortems
  • Engage externally through contributions to patents publications and presentations and participate in consortia and conferences
  • Contribute to data governance practices that promote longitudinal learning across discovery portfolio
